I originally started my education in the hard sciences (biology, chemistry) but decided I needed more computational skills to be competitive in the working industry. I switched degrees and got a Bachelor's in Bioinformatics with minors in computer science and computer theory. I had an internship at the Southern California Earthquake Center for applied computer science. I completed my undergraduate degree and immediately started working for the Biostatisics department at University of Buffalo and Roswell Park Comprehensive Cancer Center where I have worked for the last 12 years. During my time, I went back part time for my Master's in Bioinformatics, a joint degree from the university and cancer institute. I now work for the subdivision of the Biostatisics department, Bioconductor. I program in R and help manage project infrastructure using python and ruby. I also assist and present with numerous short courses, workshops, and conferences.

My lab in the department of Data Sciences at the Dana-Farber Cancer Institute, and Biostatistics at Harvard TH Chan School of Public Health, develops computational approaches to integrate and analyze large scale cancer genomics data. We are developing in multi 'omics integrative approaches and bulk 'omics data and for single-cell data to support Human cell atlas project. We are working to better understand the heterogeneity and cellular complexity of the tumor microenvironment, and discover intercellular communication between tumor, immune, stroma and other cells in tumors. We develop methods and Bioconductor/R packages for clustering, tensor matrix factorization, dimension reduction and integrative exploratory analysis of big data in genomics. Specialties: Bioconductor, R, bioinformatics, genomics, multivariate analysis, multi-omics, biostatistician, transcriptomics, proteomics, epigenomics, computational biology, mathematical oncology, tumor microenvironment, tumor immunology, neuro-immunology, kidney cancer, breast cancer, ovarian cancer.

At the Lieber Institute for Brain Development, I am part of the Data Science Team I led by Andrew E Jaffe. My research aims to better understand the roots and signatures of disease (particularly psychiatric disorders) by zooming in across dimensions of gene activity: from studying gene expression at all feature levels (genes to exons to exon-exon junctions and un-annotated regions of expression), to using different gene expression measurement technologies (bulk RNA-seq, single cell/nuclei RNA-seq to spatial transcriptomics) that provide finer biological resolution and localization of gene expression. I'm interested in both hypothesis-driven projects as well as building general resources such as recount2 that enable us to contextualize our findings across all of the public human gene expression landscape. I use the R programming language for nearly all my work and like to organize my code in R packages that I share mostly through the Bioconductor project. From my position at LIBD, I'm able to interact with and collaborate with fantastic biologists, data scientists, researchers at Johns Hopkins University and beyond. Furthermore, I officially help mentor LIBD employees in data science and R tools.

Welcome everyone. Good morning, good evening, good afternoon. I hope you can see my slots. Welcome to the morning session of by c2020 where it's introducing a new Advisory board that has been mentioned in some previous talks, the community Advisory Board and we're really lucky to have a number of community Advisory board members with us here today. So welcome, everyone. Say, my name is not Richie and I could share their Community Advisory board with that. I didn't call him and Hoops. Let me try to advance the slide and as you have

heard from some people about developing open source software for genomic analysis. And the first kind of government structure for that was a technical Advisory Board which you turn it on and off and then more regularly and its recently expanded to include more members and I guess over the years, the technical advisory boards desk unlike this desk that you see in this logo, go quite in a quiet loaded with lots of chalk. Lost, not only thinking of the infrastructure and how to fund the court saying, but

also organising community events and other things which are also incredibly important. So last year at the station was taken to move some of those activities to do when your bored and that is what we're here to talk to you about to do about today. And that's the new community Advisory board established just really miss you and I guess in addition to having great software, which is the goal of by conductor, I guess the community advisory board's call is to think about the people where the people that underpin that software uses developers in and make sure that they can connect

and interact with each other and, and learn from each other and develop along the pathway that mountain mentioned in historic from kind of used its developer. And then eventually one day, two leaders who like to be members of these boards. Help God how the project guys. Sorry the community advisory board's main purpose, they said I'll be no Advisory Board governance document and the main two goals are empowering uses and developing communities. My coordinating training and Outreach activities, including wonderful events like these by state 2020. Another by conductor,

annual conferences held around the world And making sure that song, the participation of people in the back. The community is respectful of people's backgrounds, people's experience levels so that everyone can enjoy contributing and knowledge and learning from others in a friendly and welcoming environment. So if you want to read more about the Advisory Board, there's a link there at the bottom and the minutes of the monthly meetings go online so you can read it. So the things we discussing and thinking about it and now provide feedback Sorry, the board

was established through an expression of Interest process server. People could nominate to be a member and we had a really great nominations and we voted on by the technical Advisory Board. And this is the current lineup of board members on the cold today at 3 except shins. We've got a Newton, University of Campinas Brazil, saskia Freitag from from Perth in Australia, Visa very prominent in the sky, in a lady's arm saying, set up. The one of the early establishes of the first lady's group in Melbourne. And also, you

originally from Sudan, I just finished his PhD at University of San Paulo Brazil, and it's moving back to Nigeria as a postdoc. So the board is very well distributed. Geographically is always someone awake and sometimes, I'm thinking about things working on by conducted. I turn Alice's and thinking about ways to develop on the bike and Doctor community. Thought I wanted to give you a flight for some of the talk to the dance that people on the Borg. I've been organizing. So obviously this annual conferences that that have

had been happening for many years that the board hopefully can help contribute to Sorry by. I can see 2020 the North American meetings I see Europe happens each year usually just stand by and also be used by conducting meetings in Hydra but happens mostly Destroyer but also in Tokyo in and hopefully now the place is Nigel. So, meetups a Dane is a is a is a Leo husband. Edibles, have abdominal, mazing job getting old people enthused in using and developing, by conductor packages in Mexico. So

that's really cool. I'll go to slot on that. As soon as well to buy packathon taking the late on two again, to a similar type of job in Japan. Getting more uses trying to thinking about putting the card and together in packages that other people can use to get a logic use of ice in Japan. Your group is really passionate about having more training around by conducting Africa through the ice tree. I buying it off of training that happens there. So I threw

webinars and in-person training as well. And of course, saskia, and I know, say Lauria Ally, T's andall basic connections to the old ladies communities as well, so we can make sure they're plenty of Plenty of women are the changes to economy under represented as package developers and possibly his uses as well. Buy a conductor. Uploading to the community. Sorry. It was made out at the end and Levi, organized, Boston and New York by conducting meet up switching. I makes that which have all quite a lot of members and are very

successful event. And I guess we're interested to think of all the parts of the world where they made up for that might work. So I guess if you are by somewhere where there's a good concentration of people using Black & Decker, I'm sure that's a great, a great ingredients having a successful Meetup, Meet up in Farmington. Having lots of people who became to get together on a regular basis to discuss. I'll buy conductor in and new. Developments has lots of members in lots of countries and you can see there are a few of those red dots on a bike enough to specific main house

and the membership. For this is paid. For the sponsorship is provided to our Consortium is suck. People want to set up a meet up, in the armpit of the world. Then definitely get in touch with a Dane. Levi, you have experience in it. Bipartisan. Toys R Us Toys. R Us and board members ideas as well. I think cookie to the Yawkey, who's it really prolific by conducted developed based in Japan and other people by Sir Rican, a very keen to get more people involved and have a monthly made up, which is about getting people. I'm interested in learning about how to package.

They were a cup for my conduct a credit, you packages and contribute with the eventual goal of having more interested developers in Japan and hoisting, a future back enough to Asian meeting there. Hopefully, next year and buy a conductor Aisha for this year was meant to be in Beijing in October and will now be wrong as an online event, virtually just like spicy 2020. And if you want to find out more about that event, you just going to be holding up. All right. Next to the artist work with

gastric band of I'll file fellow are developers in in Mexico, so we are and others have developed the CD yesterday which is the community for black magic software development and you can follow him on Twitter and a plug for the birds of a feather session today to learn more about it. If it's which have really been to get more people for Latin America, involve using going from being uses to hopefully buy cannot develop and so I ran a really successful week-long Workshop loss

2018 and 1 of vodka and then lost you ask some people who develop software from they were able to present that work. I buy C 2019, New York and it's really exciting to see a package and a prince from some participants in that and hopefully they'll be more or that in the future. And I think next week is the next follow up in that series out of an online. 44 Atlee hours again hosting. So hopefully people are in a community blog and provide scholarships to help people

attend conferences, like this. So that's something I forgot to mention. I'm on the previous slide and also this slide is these training is a given in Japanese, in the case of cars are all in Spanish, in the case of his work. So it's great to have Training in in different languages to support different user communities. Or I all ladies is, of course, an amazing international organization to promote, gender, diversity and Community. There are many chapters and saskia

ilaria by throwing, through the all white, he's in a different parts of the world. And the goal here, I guess is full by conductor advance to be promoted through the old ladies Network and artfully Asthma light. He's become enthusiastic about genomic analysis, they'll be more developers of by conductor software from that Community as well. So that's very exciting and very happy to have talked to you and Lori representing all ladies on out on Apple watch. Stickers are, are fun. So I guess genomic.

Research shows are often accused of being stamp collectors. So why not be, a stick a collective? Sorry. For those who are not aware, there's a really great collection of stickers. So logo for different biking. Up the packages available through Pisces stick is, it is about 110. Different package specific logos at the moment that you can download and try not use a graphic designer and residents. Who is responsible for designing a lot of these really cool. Conference and board specific logos. Designs to logo for this conference

meetings and also for our Community, and Technical Advisory Board start. Thanks Jerry for that work and I'm sure Are you or anyone's contributions of their own stickers to this GitHub repository? Will be gratefully received and maybe Char has some great tips on on the essence of Designing a cool logo for your package that you can share as well. I'm getting people using by conductors over ck2 have great training material. So we wanted to highlight some of the ways of getting help

getting access to training material for different from different by conductor been. So one great ways to go to the block enough to wave soft and check out. These help courses language has slides video recordings. We're available material on guitar we're available so that you can keep track of the different events that are happening in different parts of the world and, and play Drunk in Venice at a time, Zayn. It's friendly for you. Meetings like this by c2020 are

also and also a way of getting access to top quality work. So material and was really nice about the workshops off a tree. This event is a kind of bridal, two different levels for different sound depending on whether you're a beginner to a real experienced. A package developed by you, can find is Garibaldi's, 102 like a 301. 500 level, as a guide to what material might be most suitable for you all kind of skill level and then hopefully progressed through those different levels after the event or a future by conducting a conferences as well. And

finally, Susan home to, you saw very famous for microbial Manassas, and is an amazing teacher has created with Wolfgang, Uber and an amazing results for I guess, starting for Italy. From the ground up for beginners, biologist, especially through, kind of need to learn in addition to, how do you spike a doctor, maybe how to use AR and, and what are some of the statistical software that we used routinely in genomics? Sorry that it has great. And also videos

and lectures. The kind of stick through different chapters of the book to help picking his as well. So there's a lot of awesome, training material and refine petrol. It suitable for the devil. Out for I wanted to talk to him briefly at Community survey that I put together last year to get it trying to gather a bit of data from by conductor users and developers to get a sense of whether people would generally satisfied with the results has provided all their areas for improvement. Set. The survey was conducted between October and December.

Last year, it was a, I noticed it went out on the bike enough to support side. And there's a full analysis of that available to give you a snapshot of of water to survive without it. They were a hundred Seventeen respondents. The average responded was shocked position based in Europe, are they identified as a dry lab research based in Academia? I had been using our van to 10 years and by conductor for 2:00 to 5. Mostly using by Sonora with somebody versus well,

interacting with. I using a studio in the main and also using python for data analysis as well. Some summaries of these results, the main uses the people have of by conductor or where are nasik, maybe not surprising, some of the packages, doctor deal. With this type of data single-cell genomics, and also dealing with Most people are reported that they are able to find help for the vignette and then manual, all the supports I do Google Google help as well satisfaction levels with generally High across many areas that would cover it. That's the one that scored lowest was actually training

material where there was a tie between okay and satisfy. So perhaps we can improve how the training materials provided in a way that kind of stick people through through material, that is suited for them at the moment. I guess that's probably a lot of material on the bike decided, maybe navigating that can be a bit tricky, it is for people contributing software, understanding S4 was mentioned a few times since some of the free text responses and some of the resources that I guess, they are being developed under utilized as well,

advertised as an experiment, help with an example, A lot of people not really sure. Some suggestions for new activities, included hackathons and people might be aware. That recently there was a feisty check is on that mountain Logan and and Lori and I'll just hosted a great new activity in that space and January's to improve. I guess, Outreach this suddenly underrepresentation from female, females, I mean, change of respondents and I'm sure analysis of the package developers would also reflect that.

Agenda was looked at that. There's also I guess a lower number of wet lab research is responding. So most people responding Saginaw. Julie do dry, Libras are. So obviously there's a lot of very for birthday. We can get more if I research was interested in using using vodka doctor routinely, I'm in transit training materials, I guess highlighting, two people, the awesome results that experiment hobbies and helping teach people about is full of areas that we could send me a check as well. So, our community Advisory board has a

number of Wiccan groups is obviously working groups around organizing conferences H9 conference has a has the organizing committee to make sure that those events run smoothly. If you need to make sure that there's a project wide policy, is out, as well as impersonal, communication for slack support side and ottomans. Diversity. Inclusion is another working group that we are going to South or maybe we have already. Like I remember I think I was not, I don't have to

do list as a new board. There's a lot of things I have to do, but these are out first ideas of working groups that are are in the process of being set up and they're more development and will be happy to hear suggestions on particular. Particular areas people would like to help with more training materials with all this training materials with another things. You can check out the link to get an idea of how the other boys organized. Sorry, we always very happy to receive feedback.

The community Advisory board, has a website where we have names listed and email contact list through slack. If you can sign up to the bicycle, me to slap as a community Advisory Board channel in the slack that you can post feedback on as well. And also frequently set up a Google account with the goal of which is to try to keep track of events in many different time zones happening across the world. So we don't forget to be somewhere where there's a cool event on that. We might be able to cash because it's now

time zone. I'll check out the about tab from the black conductor support. And you can find out how to how to access somebody's information. So with that, I'd like to thank you for your attention and really happy to take questions. I think there's a Paul Happening by the conference possible platform. So hopefully, there are some, some questions that are popped out, please. Add new questions, and maybe we'll go through some of them in the time. Thomas remaining witches. 20 minute massage. My watch is right. So yeah, I'll post

that. I'm so I'm just going to ask people from just a passable website. So the first person on the possible website is Lori, a member of the team in Buffalo New York with Roswell Park Comprehensive Cancer Center and I'm really happy to be a member of the cam Susan Holmes. Hi, I'm so I'm in California right now but I was in Europe and I like being asked to travel. So I traveled a lot and giving ladies talks in India and in Europe. And I was hoping to go to Australia, but all of that is on hold.

But I'm happy to do Zoom meetings and Sumit meet up so I think it's an opportunity for us to meet. And so the into the interface makes it slightly difficult difficult because we as a community, we going to have to work harder to get together. It's much easier in person but it's also an opportunity because it doesn't involve traveling Hello. Yes, I my name is not Richie. You just heard me live on for a little while and so I'm based in Melbourne Australia and I've been helping

organize events for the last few years. So that was three that I became a member of the technical Advisory Board and and more recently, the Community Bus report I'm next, I'm waiting, till I'm based in Boston. I've been helping organize the buy a conductor annual missions for a few years. Now, I'm also on the top and I also organized the local Boston. Mix Misha. We just got an 800 members, and I'm also involved in the local are ladies. So, Hi, I'm closed on Easter, Japan. Osaka branch of interest in

something related to sitescape. Also. Hi everybody is in my name. You say you on this. I know I'm working at your research in Bolzano Italy. Usually when I'm not doing stickers, I lie. I work on the plumbing stator and mastic from a Ford in general. I work at in Baltimore, Maryland in the US. I'm but what got me here was my Mexico for our developer by computer. Should we answer the questions on the slack and become a member of CIB? Well, I'm glad that you are sorry. The goal is for each you out. There will be a cold for people to join. So

I'm I think that the title membership is about 15. So I can expand up to that stage that size piping for an application process at the end of the year and people can apply what an expression of interest. And then I seen the car's not actually show with the voting procedures. I seen the cardboard, then vote on candidates, and then the goal is that those terms will be maybe to two years. I think. Well, maybe it's three years, I can't remember what the term say, but I said that the goal is so that we could turn over from the

boards and you people can definitely come in and bring their expertise. Their enthusiasm for learning community in a different part of the globe and and yeah. The next question is, what steps should I take to? Hold the local biosi conference. That is a great question. I have a good answer for that, I guess get in touch with us if we can help with sponsorship or other things. And I guess there's a lot of corporate knowledge of organizing conferences previously. So I definitely reach out to the

CIB and I'm sure we can help you with that. Help you help putting Josh responses amongst other things. So mention that there are certain regulations regarding the use of the logo and the code of conduct that I think we want to be sure that were in place when folks are proposing such conferences. As I said, I think those are mechanisms that we don't have yes in place so it's a good thing that we start thinking about those. The next question is the antifa supports that I can get from the

cab budget. Allocation for running up by conductor event sticker printing, fees rewards for making teaching materials. I think I can weigh in on that over there probably other sources. There is a foundation for bioconductor located in Massachusetts, North America and there are funds that are available to support some of those types of activities. And from the foundation, I think, establishing a budget for the CIA be so that he could take care of some of these

concerns is on our agenda. I think I'm one of the questions for the TA be the end was, do we get paid at? The answer is no. Yeah, I'd also mention that there's a significant oversight of the foundation and any of these other organizations that are registered as foundations by the government. So that information is actually publicly available who's getting compensated, who spends wide and so forth. And as Aiden says, there is no compensation for any of the members. So is there some kind of

expertise that you would like to see more strongly represented in the bioconductor community? Say maybe more than that has like he's in the diversity and like Max's to joining backing up. Sure if there's a need for more introductory match. Or like organizing it better. I think those things are. High interest to Something 2 hours. Yeah, it might also be worth mentioning in that regard. The initiative does the wrong. Cat. Toe has taken to connect by a conductor to the carpentries

so that expertise and pedagogy Percy is a folded in on to the project I'd also say personally that it would be this idea of wet lab Outreach is quite important to knowing how to interact with folks whose primary concerns are not computation with nature. I think would be a real benefit to the project. So I think the next two questions are related, which is how is the c a b promotion diversity and will it be a by a conductor ladies group? Do they are ladies here. Want to talk about that.

Other people want to talk about diversity. I mean, I think the idea of a biosphere ladies is a fantastic idea. We can certainly look into that. I think maybe just branching off, er, ladies and getting more groups and more of us presenting bioconductor material to the existing. Our Ladies groups would probably be a better First Step so that there's not a fractured approach but certainly trying to get more of the bioconductor community that are willing to present at the Our Ladies would be would be fantastic. I think

I'm speaking to the Boston are ladies that they probably only has 20 people, so I don't think the Boston are ladies would actually support the Bayou C, ladies group as well. and staying with Buffalo, we do a lot of combined events with the Buffalo, our group that just started just trying to promote our in the community to start with That makes sense in this spiritual age to think about at a bio C. Ladies group, that is sad. Virtual and spans geography.

I guess to just take a little bit to the diversity, I guess. Like I think mostly a lot of diversity and change it like geographical diversity for the project. So I guess it's really exciting to have your group passionate about promoting by conductor in Africa and have some great networks that and hopefully we can provide training through on their pre-existing is a lot of great teaching, a material that exists and and then maybe even though the cop in trees aspect as well, it's like this. Another way of bringing bringing material to different different groups apps,

that Tom might be super valuable for kind of bringing biologist along the other kind of letting odd in that kind of learning some black, a doctor as well. From the, from the perspective, we have a lot of allies with the, Our Lady's Michelle was one of her guests and several of the students. Have them, following Our Ladies, chapter 6 explained, for us, it's just a win-win again because you just felt like increasing access to one thing I found I think is that if you would like with the midget that we did, at least it was really important

for photographs, you put up on the side if Just to try to attract and also we invited a lot of speakers that were ladies that were people from different backgrounds and different ethnicities and different institutes and both Academia and former basically, just to try to expand and increase to have all of the Boston groups. Come together is very, we could definitely do the same to put photographs of her diversity in the group. Actually was represented the United States compared to other software-based music groups in Boston, where she doing a much better job of guessing, at least,

gender, diversity, and other types of diversity. I think he's happy about that. At Kohl's, or do you want to speak their about? I'm engaging people in Japan on how to find out my feet. Hey, very small number of participants. I'll trying to get occasional materials Panthers bio. Pakistan is really brilliant. Demands for material. Other languages that takes a lot of effort to try cuz I might really mean movies are being updated. So I don't know how sustainable sometimes a little business, but maybe

with the professional translators with the fee, structure would be like cuz perhaps we could help with that in a systematic way. I've no experience with that. I've always translate. Yeah, I haven't looked into professional translators. I think we have to finish at this minute. I was a slide. I know that you wanted to show her that I think I just go to my slide deck. It looks like I'm the most urgent priority and I presume to pull up the result of 22% of people want the

website, the training resources on the way, you welcome mass and the website, and 19% would like training for new users and more events in Parsippany shops. Hack phones and local nation's top three priorities. We can do it after that, though. My conductor, Award winners and I will just say a few words about the awards and then I will have the words to Simona to actually videos of the winners for the purpose of these Awards. Supposed to recognize individuals or groups who can thank you to make outstanding contributions to the bike

Collective projects and the community. So, everything from package development, to support excellent documentation, Outreach training to enabling new Scientific Technology. So the way things were supposed to earlier this year, we launched the kind of a broad call for nominations from the community and we got over 18 or relations which is really nice for 30 or so difference. Play some dissemination of the finals for. I would be since we moved here together with the conference organization. So

are we. Without further Ado? I will leave the word to someone who will reveal the winners on my tile. I would like to share my screen. Good morning, boss. Hello everyone in all countries and time zones all over the world. I am Simone from the DMV. I work together. It is my great pleasure to present the by conductor awards for the very first time in the halls of the Vatican. Dr. Awards. We have for our defense this year. And each of them will receive one award made of glass. Where

there is their names, divided conductor logo and the name of the words engrave they lost to receive a certificate. Both their words and certificates will be sent to the origin by mail right after this conference Are you now, reveal the four names? And I also read the summary of the motivations, which have been submitted together with the votes. And after that, they all are, these would have the opportunity to say a few words. Let me see that we are 92. People sharing this pleasure today and I also can see that the four-hour these are

here participating in this session. So the first bioconductor awards, 2020 goes to Helena Lucy across from the University of Zurich. Woohoo. Congratulations, Helena. I am sure all 92 people are very happy together with you. And now you not read the motivation for Helena to get this award. Helena has contributed to buy a conductor with two amazing packages Catalyst and musket. Both packages have extraordinary usability and plus in this context she has directly enable computational analysis from new technologies selnick. She has contributed outstanding user support

and engagement forever packages in work show as evidenced by the number of open and close. The tab is used for instance, in her Catalyst Repository Elena has also led a major update. Off the site of workflow on versions 3 and 4 which has been published and share it with the wider Community by the Open Access Journal, f1000 research. To write ski or documentation for her packages and is actively involved in the bioconductor community. And what is not mention here is

Helen is a great piano player and I already had the pleasure to listen to her at the Campbell. So congratulations, Helena and the floors is yours. Hi. Is this working? Thank you. I just wanted to say that those that know, me probably know that bioconductor really holds with your place in my heart for my work. But also personally, I'm really grateful for the opportunities of pot and the amazing people. I got to lie to me than the things I got to learn through bioconductor. So really look forward to continuing to be a part of such a great community and contributing

to it more in the future. Hopefully. So for those reasons and many more I I can't think of an awards. I would be more happy to receive then then we'll coming from the biopsy community and that all sounds really cheesy. But it's really just to say that this really means a lot to me. So thank you. You are very welcome in. This is for sure, the well-deserved award Elena, thanks for your kind words. So Cyclone Awards II bioconductor Awards 2020 goes to. Wow.

Congratulations. Adam. The motivation to give out of this award. Face. I don't has been instrumental in developing and supporting a large number of Highly influential and rapidly adopted by a conductor package over the past years.
